Generate Project Content

I'm looking to confirm the register setup sequence for a peripheral configuration, say USB.  Where can I look for the low level auto generated code?  If I wanted to make modifications post using the 'Generate Project Content', would these be overwritten upon the next build, or just when generating new content?
